Dr. Khondaker has taught in Bangladesh, at IUP and at Fayetteville State University before joining Kutztown University. He has authored many articles and book reviews, and presented papers in numerous national and international conferences. Currently, he is an editorial board member of the Prison Journal published by Sage. He is also a board member of BCPS, a nonprofit organization that assists individuals and families involved in the criminal and juvenile justice systems. Dr. Khondaker has received a number of awards for teaching and community service.

He teaches courses on criminological theory, research methods, juvenile justice, introduction to criminal justice, crime prevention, and comparative justice systems. His research interests include crime and justice issues in Bangladesh, juvenile delinquency, crime and delinquency prevention, crime and perceptions of crime among the South Asian immigrants, women and victimization, and crime in the Third World countries.
